What files do I need to upload for DIA-NN processed results?

To analyze protein, peptides, and post-translational modifications (PTMs), go to the Dataset Upload page (see screenshot below) and upload the following files: 

1. The *.pg_matrix.tsv - to access protein data
2. The *.pr_matrix.tsv - to access peptide data
3. The *.log.txt file

Optional:

1.  *.report.parquet: enables filtering of PTMs using localization probability. This report is only available in DIA-NN version 2.0 and later.

To perform a protein-only analysis, upload your *.pg_matrix.tsv file and follow the generic upload instructions. This process allows you to map intensities and protein metadata information.
